First off have you contacted Lionel?
Lionel will run down most if not all of these details when they issue you the RA. You can start that process here http://www.lionel.com/ContactUs/ Click on Service/Repair Question.
They will try to troubleshoot the problem over the phone/email/. If they can't they will issue you a RA number. They will also give you the address and other instructions. Don't send the manual or any other accessories that are not broken. The original packaging is the best thing to ship in. If you have the original box and foam inserts uses those. I would place them inside an outer shipping box with at least 2" of packing peanuts around all edges. Write the RA number on the outside of the box in BIG LETTERS. Inclcude a copy of your dated proof of purchase. You pay to ship it to them, they cover shipping back if it is a warranty repair. However you ship it make sure it is insured and trackable.
FWIW The one item I have ever had to send back to Lionel was a Coca Cola General and I had it back fixed in a week. Good luck
