I just bought this engine. It has dim led lights. Can these be changed out to brighter ones. I don't want to mess up anything.

You need to find out what is wrong, those are directly driven LED's and if they're all dim, something is amiss.
They have 2 levels. One at idle and brighter in motion. The front is mounted at an angle so the led isn't direct. The rear is mounted at 90* angle. I put a reflective piece over it. It looks much better.
PS/3 locomotives have Rule-17 headlights, so the headlight will be dimmer when stopped and full brightness when moving.
