I grabbed an ABA set from MTH. Proto Sound 2.0 Alaska. They're beautiful! I'm not clear on a few things. The manual and specs say both A units have drive motors. However, only one will power up independently and run. When all three are linked up the second A unit does light up and run. Is the intended design? One "master" A unit and they all have to run together? Or, should I be able to run each A unit independently?

In the older MTH Proto 2 and some Proto 3, it uses a tether to connect the units. The master A can run by itself, the trailing A needs to be tethered to the A , or through the B unit that is tethered to the lead A. The B unit is a pass through and does not have to be used.  So you can run your set as a single A, an AA, ABA, or AB.
