Yes it is intended to work with an iPhone. But my question is, is it available for download from the app store?

The basic app has said to be free. A more advanced version will be a purchase. I believe the free app is basic engine control.

Will the WiFi system require that everything be upgraded to DCS v5.0, since it's to be released at the same time? If not, will it work with v4.2?

This was released today on the MTH Newsletter, for those who did not receive it.
October 7, 2015 – M.T.H. Electric Trains is on target to release it's first smartphone and tablet app for controlling a DCS layout wirelessly this October. First announced in 2014, the app will be available in three versions, the first two of which (a FREE version with control of 3 locomotives and limited features and a $4.99 STANDARD version with full locomotive control) are expected to be available the week of October 18th. The $24.99 PREMIUM version, which provides the user with full DCS control and more, will follow shortly thereafter.
The apps, which will communicate with a separately sold DCS WiFi Interface Unit or WIU. The WIU is slated for release in mid-November. Any Android tablet or phone and Apple iPhone or iPad will bring the DCS Digital Command System to life in a way never thought possible when first paired with a DCS remote control. Any of these smart devices can run the new apps.
The DCS app will allow operators to control an entire layout in command or conventional modes without using a DCS handheld remote. A TIU (Track Interface Unit) along with the separately sold DCS WIU is required for app control over the layout. Simply plug the module into the TIU, search for its WiFi signal on the phone or tablet, and begin running a DCS layout in command mode in no time.
App control also requires an update to the DCS Track Interface Unit (TIU) software. The new DCS software, version 5.00, should be released the same week as the app. The DCS software release is a free download and will include a new DCS Loader program (required to install DCS Version 5.0 into the TIU) and will be posted on the M.T.H. Website when published. The apps will be available for download via the Apple iTunes and Google Play online stores.
Kris, QUickStart manual (which I referenced above) says yes, but you will need a USB to serial conversion cable. Recommends a "Sabrent CB-DB9P available at Amazon or BestBuy."
Marty, don't know if you got the MTH newsletter. They say the premium will be $24.99.
Lionel Engineering, put out several You Tube Videos, when they released their WiFi App. System.

I sure hope that M.T.H. can make similar videos like Lionel did. Videos are the best way to learn a new complex system. I wish I could say I am from Missouri, "The Show Me State" but I taught High School Shop for 36 years and students learn the most by a show and tell procedures, not reading a PDF File, or Manual. A live demo by Barry at York is even better yet.

I can only find videos of MTH WiFi being used with an iPad - does anyone use the MTH WiFi (50-1034) system with an iPhone 5 to control trains?
Is it an improvement over the MTH Remote?
The app works witty any iOS (iPhone, iPad, iPod Touch) or Android (tabled, smartphone). I've used tn many times with my iPhone 6.
\My favorite device for the app is my iPad Mini. I find it to be a "Goldilocks" solution: not too big, not too small, just right.
The current app doesn't have all of the functionality of the DCS Remote. As far as how you like it as compared to the remote, that's a personal preference.
Access to this requires an OGR Forum Supporting Membership
