Legacy programming

I am having issues suddenly with getting my vision line big boy to program to the 990. It responds when in program mode the whistle goes but when I switch it back to run nothing. The engine runs fine with my iphone on the lion chief app. I also noticed this is happening with my NY legacy steam engine. I am in the process of building my layout and thinking it could be a current issue with the track. But I also am testing it on track that is directly attached to the transformer. Any helpful advice would be great?
