I have a atlas CNJ 0-6-0 I removed the two screws near the cab, on each side of the drawbar, what other screws do I need to remove?

Matt: If you could get us a picture of the bottom of the chassis, it would help a lot as I don't have one of these locos.
Barring that, I would suggest you look up near the piston/cylinders for screws that may be behind them that screw down into the boiler shell. Also check to see if there is one screw under he smoke-stack area if you don't see any near the cylinders. These would be the most opportune areas to check.

Those are the only screws I could see but I'll take another look.

I tried those. Nothing.
There are two screws just forward of the front pickup roller. Did you try those?

Yes. Nothing. I'm surprised that the manual doesn't show how to take it apart. Should I contact atlas?

Yes. There's three screws. 2 on each side of the drawbar and one on the front between the two screws that hold the pilot on.
