When I learned MTH was going out of business, I scrambled to purchase this RailKing Aero Train Rock Island set.
Itʻs new old stock and while the box was worn the set looks to be new.  I received it a year ago.

My layout is progressing and I recently setup DCS, but given the delicate reputation of PS2 and battery issues
I want to be as safe as possible.  Should I order a BCR2 and chuck the original the battery, or am I being over cautious?

I would replace the battery given the age. It might work, but again just raw age, not being used, likely left into a discharged state (batteries do slowly self discharge and while it's slow, that's an unknown time before you owned it plus 1 year).  I personally like BCRs and this being PS2 3V technically would get the BCR2. There are options to build your own too.

You do not need the charger if you switch to a BCR (Battery Capacitor Replacement).
