I recently acquired a Zephyr O gauge set that don't have the stacks on top, and I also don't know how the engine is suppose to be mounted. If anyone can help it would be much appreciated. I'm new to American flyer O gauge I have only ever had Lionel and Marx. Also I was wondering if there are replacement cabs for a Commodore Vanderbilt(Lionel)

Yes there are replacement cabs for the Lionel CV, check Olsen's. Photos would probably help in the case of the Zephyr, as would checking in with Greg a.k.a. Northwood Flyer
There are two prewar cast aluminum Flyer Zephyr power car bodies. The early/common one is shorter and narrower than the late/less common one. Both take different smoke stacks and both smoke stacks have been reproduced.
The later loco has a wider body and the windshield is sheet metal.
There is also a sheet metal tinplate AF Zephyr and it comes in electric and windup versions.
The motor is attached by a screw thtough the top. The hole is just behind the stacks. For American Flyer parts try: Henning's Trains, Port Lines Hobby Supplies, or David Trikel 615-630-1836.

FLT, You are missing the mount for the zephyr motor. It is a heavy sheet metal piece, that arc back over th motor, with dimpled mounting are on the top.
You can buy the wheels for that steamer from Hennings, if you do that i have a shell that you can have for the freight cost that looks a ton better. PM me if interested.

I have tried all of the places you suggested and nothing so far. If I had a diagram or schematics of the bracket I could machine one.
I am hoping I can dig one out to photograph for you this week... and measure.

A motor with the right mount? depends. $50 at a minimum. maybe $100 for a nice all original one. You just don't see them on the open market.

The zephyr as a whole, running and everything.
The motor shown day jimoc is not correct. That mount will not work. You can probably make a tee bracket and fold the sides down. Try to take a pic of mine latter.
Here is the right one. I think Jim O'Cs motor is for a tin zephyr or a comet?

The part # for the stack you need is AO217 from David Trickel catalog. He can be reached at # from my earlier post or email david@trickelcastparts.com, he has a small business. Also if you want a decal set for engine and cars Port Lines has that, but it does not inc. the BZ nose decal. Henning's has the nose decal by itself. Note: do not use drive wheels from Trickel for operating. They are too soft. For display only. However his trailing and pony wheels as well as his axles are fine for operating. Henning's has good MEW drive wheels. The wheels on your BZ look fine by the way. Good luck, old American Flyer is fun and you can usually find any parts you need with a little searching.

How much would you want for the set?
It's the 3 rail version. When I was testing it out, it developed a short. When I get it fixed, I'll decide on a price.
