Can I use my Legacy 990 Cab 2 system with a non Lionel transformer such as the MTH Z-4000? If so, what limitations will there be, if any. Thanks all........

That works fine. Right now, with our public display, we run a BASE2/CAB2 across three Z4000 transformers in total (6 loops).
Right now, we do so by feeding the signal into the common (black) side of the transformer using a splitter like is used for audio installs/DJ setups. Use these because they're easily plugged in/unplugged with banana jacks like the TIU/Z4000 transformers use as well.
Is there any loss of functionality with Legacy locomotives?

No loss of Legacy functions. The transformer, if outputting 18-20 volts, is just a power supply when using Legacy. Legacy control is essentially radio control, whereas transformer control is variable-voltage control. If the Legacy base is properly wired, the transformer is essentially serving no greater purpose than being a power brick at that point.
Think of it like a TV- with Legacy installed/functioning, the transformer serves as the wall plug for the TV, and the CAB2 is the remote.
Just remember that TMCC/Legacy locomotives specify a maximum of 19 VAC on the track. So, for the Z4000, just make sure you don't go full throttle.
