I acquired a MTH 20-2327-1 Southern E6A and B unit from an auction site last week. The listing did note that the missing A unit had the master board and the A unit only had the slave board. I would like for this engine to run in some form of command control. What way should I go? What are my options? Please advise.

You have two choices.
The first is to upgrade the dummy A unit with a PS3 upgrade kit.
The second is to add a powered A unit and a tether to connect to the dummy A and B units.
I Like Barry's response but mine would of been to convert it to TMCC thru ERR. But with that said Barry's is probably the best answer.
The A unit has motors, as you can see from the pictures. A simple Dallee E-unit would do the job, or one could install a Cruise Commander from ERR.
OOPS, I thought that was the B-Unit. Never mind. DUHHHH! 
Easiest upgrade is to a PS-2 3V so the main harness can still be used. But you still need a tach, speaker, volume and smoke pot, 12 pin connector.
Or go with a PS-3 diesel kit and do the full upgrade.
