This doesn't seem like the best idea to me.  Bondo, and other body fillers, are a light weight material.  it may help a little, but I think there are other things that would do a better, or equal job at lower cost, perhaps something like great stuff foam?   Bondo also has one main issue that would concern me here; it gets hot when curing.  the thicker the application the hotter it gets, and it may warp the plastic road bed from this heat.

I wouldn't try to fill the Fastrack with Bondo or any type of spray foam since these all contain various solvents and could damage the track. I think a better option would be not to worry about filling the underside of the track but lay it on a cushion material like felt or foam. Secure the track in place with zip ties rather than screws to lessen the sound transmission from the track to your benchwork.
