Does anybody know of a source or a way to make glass block windows? A building that I am considering has huge (floor to ceiling) glass block windows.

Scribe the lines on a piece of 1/4" Plexiglass?
If you are looking for the light to diffuse, try sanding the back side a little.
May want to try cutting o scale ice blocks. If thickness isn't an issue use as is.

Did you see this page on Plastruct's Website? It shows a pattern panel in clear with 6 x 6" scale sized blocks. I'm believe that is what Randy used for his kit.

LEGO makes clear blocks that could be used. It might get expensive if the area is very big.
Couple of thoughts/comments...
Re Plastruct patterned sheets, as mentioned above... O-scale glass blocks for a commercial building window would be about 1/8" square, methinks....not 1/2" square, which would be 2-feet square in O scale!!!
As such, the Plastruct that best fits this criteria would be PS-39. The sheets are available in White/Clear/Red. Of course, for glass blocks, you'd want the clear sheets. In which case the correct Plastruct code is PSC-39.
HOWEVER!!!...If you are ordering through a distributor (e.g., Walthers) or a retail dealer who purchases from the distributor, you need to have the appropriate UPC number...which for the PSC-39 is 91739.
Just checked Walthers...this item is in stock, $12.55.
An alternative is to use some Evergreen Scale Models "Tile". This sheet styrene has the block pattern, but only in white. The 1/8" tile size is their stock number 4503.
To use this would require another step...making a rubber mold off the patterned sheet, then pouring a clear resin into the mold to make your window. However, if you were making multiples of the same window, this could, perhaps, be of help.
BTW, this new mold material discussed in another thread might be an easy/quick way to make a mold!...
