Drive gears don’t mesh, obviously won’t run. Bought brand new in 04.

Which drive gears, there are a bunch. You have drive gears in the middle at the steam engine where the electric motor drives a helical gear set on the crankshaft of the engine. Motor 42, drives the worm wheel of shaft 30, then the worm on that shaft spins gear 29, and that meshes to the crank mounted gear of 1.
Then you have the bevel gears at each truck to the wheels.
The shafts 47 and 48 have bevel gears that then mesh into the sides of the wheels and I believe that part 4 plays a roll in that alignment and mounting position of the shaft compared to the wheel?
OBTW- Lionel lists nothing but the boiler shell specifically to that engine.
This is to a TMCC shay and I have no idea if the parts changed https://www.lionelsupport.com/...tive-Only-6101157001
Again, your specific shay, not getting a lot of parts breakdown

Thanks Vernon, do you know who works on these?

The problem with hardware repair is getting the parts or having the parts. I don't have custom machining facility to make custom repair parts. If Lionel doesn't have them or if they don't work from another model I don't know a good answer for something this specific.
Sorry, hoping someone else has info on crossing parts from one model to another or specializes in this type of mostly driveline mechanical repair.
I've worked on a couple of mine, but I steer clear of this kind of thing because of the parts issues.
You might talk to Pat who's forum name is @harmonyards.
