Hello everyone. Last month I decided to go ahead and get a Lionel command base and the 9 pin wire to connect the TIU to the command base. I programmed two Railsounds 4.0 engines (NYSW SD40 and a CSX B40). When I go to make a lash-up with them, the remote recognizes it however they both go the opposite way when I run them. I programmed them both as engine 1 in TMCC. Could this be the issue? Do I have to put them in program mode when I do it? All help/replies are welcome.

Yes, having them both programmed to the same address (1) is your problem. Each engine needs its own address so when you set up the lash-up you can tell the remote that one unit is facing forward and the other is facing backward.
