From those in the area, Mr Muffins is a must see shop.
Mr Muffin is a bit of a drive from the city proper, but well worth it. You'll probably want about 3 hours minimum to head up there and back. It's about a 50 minute drive each way, plus shopping time.
Welcome fellow train collector...Indy has a store called Train Central...not much of a O Scale offering there (and was moving the last time I visited, so the location is up in the air ...Google that and call before going). There is a Train Show this weekend at Manual High School...just south of downtown Indy on South Madison Ave (Saturday the 13th). Out side of those two venues...yes you have Mr. Muffins (about 45 minutes to an hour north of downtown) and it would be the best for the O Scale collectors. I too will be visiting the FDIC...hope to grab some stuff there this week as well. Train Central was moving some where off of East Washington (Which is the east direction one way right in front of the Convention Center...it will be named Maryland at that point but following it east it turns back into Washington Street)
For what it's worth, there are two Hobbytown stores (one north, one south) that sell trains. Primarily scale, but a small selection of Lionel. IMO, the one on the north side is a little better. The show at Manual HS is very small. If the Naptown and White River club is having an open house in conjunction with the show, it's worth a visit.
But Mr. Muffin's is a must-see, and the Choo Choo Cafe is a good lunch stop. Trains only run on Saturday (and sometimes Sunday). I'm sure the store will be open this Saturday, but not sure about the layout as it's a busy week for Steve. Suggest calling first.

Mr. Muffins is easy - straight up Route 31 and a great place. Some element of them are for certain at York.
