Another vote with Allan for "Emperor of the North." I first saw it when I was a little kid at a drive-in, and man did that ever stick with me as one of my favorite movies. I just watched it again within the last year and thoroughly enjoyed it all over again (for probably the third time).
Lots of movies mentioned here I've never seen, so I've got to get to work on that...
My choice is " The Great Locomotive Chase" with Fess Parker. Great Disney film based on a true and heroic story.

These aren't "Train Movies" as such but have exciting (or romantic) sequences set on trains. Buffalo vs. the Union Pacific and Sheriff vs. Outlaws at the finale of "How the West was Won" (saw it in Cinerama), the (model) train wreck in "The Greatest Show on Earth" (really scary on the big screen when I was five), Cary Grant and Eva Marie Saint in "North by Northwest" and the great bikers vs. train pursuit in "Mad Max: Beyond Thunderdome". Of course, "Holiday Affair", "White Christmas" and "A Lionel Christmas" are annual favorites.

Murder in the Private Car (1934)
Ruth Raymond works on the switchboard and her boyfriend is John Blake. It has taken 14 years, but a detective named Murray has found her and confirmed that she is Ruth Carson. As a child, she was kidnaped by her uncle and is the daughter of a wealthy railroad tycoon. Under the watchful eye of Godfrey D. Scott, an attempt on her life is foiled. But a fake telegram put her on a private railroad car heading east. It is in this car that her life is again in danger and people are murdered.

There are dozens of good movies with trains, but I will point out three that follow the same train from the opening scene to the closing credits: Emperor of the North, Breakheart Pass and Unstoppable. Emperor of the North has many good train scenes, but none of the characters are particularly likeable. Breakheart Pass and Unstoppable both provide heroes to root for. Since the viewer knows from the start that the stars of Unstoppable are not going to be killed in a disasterous crash, there is not so much a question of will the train be stopped, but how it will be stopped? Thus if I have to choose one favorite, I will take Breakheart Pass because of mystery story plot to accompany the train scenes and plot. As Charles Bronson's character says, people aboard the train are missing or dead, accidents keep happening and "nobody heard anything, nobody saw anything and nobody knows anything." The fact that Colorado's Great Western Railroad steam locomotive has not been overexposed in the way that Sierra Railroad steam power has, adds to the freshness of Breakheart Pass. Due to the fact that I live 20 miles from where Emperor of the North was filmed, I am much more familiar with Oregon Pacific & Eastern #19 than most movie viewers would be.

My favorite of all time is Danger lights.I think sombody here had it on there list.Its from 1930.If you haven't seen it it is on youtube in full length.You will find out what kind of people worked on the railroads in the 30's and 40's
