The S-3 has a new board and different/added features than the earlier Legacy engines. aka the FEF. Voiding my warranty has given me a close look at the boards and they apear to be updated with better proccessors. The smoke regulator board has been integrated into the motherboard, the R4 board is much smaller and updated too.
point being I believe the FEF has older boards that cannot change functions.
Just for the record, I was able to reset the light on my Lionel UP FEF with the Aux1,0 combination. It flashes only when the engine is stopped. Don't know if that is prototypical or not, but thanks for the tip.

The MARS (candy) CEO still has not gotten over the fact that they passed up the opportunity for their candy to appear in the movie, "ET", thus allowing the Hershey Co. to place their "Reese's Pieces" product in one of the all-time blockbuster films!
The S3 and other new engines are using a universal board (uberboard as some guy from Lionel once called it) The same board is programed to be steam or diesel along with all the cool effects that go with the engine at the factory
However there been no indication that you would be able to do this programming outside the factory
