Trainland in Lynbrook, Nassau Hobbies in Freeport, Willis Hobbies in Mineola, in no particular order.. all in Nassau County.
Nassau Hobby is the best choice in my humble opinion.
There is also a small hobby shop in Smithtown called 3 Guys Hobbies. They don't have much inventory, but they will order what you want. They give 10% off if you pay cash and have a very flexible layaway plan.

Traditional trains in New Hyde Park, and Wrong Island railroad in Ronkonkoma. I can't think of any others that aren't listed already.
Edit to note that Nassau Hobbies is the one I recommend.

Xtreme Hobbies in Deer Park has a good reputation, but I have never been there.

Traditional Trains and Hobbies in New Hyde Park is a great "old-school" model train store.
They offer some pre-owned trains and accessories as well, if you enjoy the thrill of the hunt. They have a repairman who works a couple of days a week, and has handled work on different eras and companies.
Nassau Hobby Center as noted is highly regarded, and has a large inventory.
Kross Hardware is MTH heaven.
Not to be overlooked we have (2) Toy and Hobby stores on the "east end" (where i am very fortunate to live and work) that carry current production Lionel.
Goldsmith's Toy Store in Greenport.
Stephenson's Toy Store in Southampton.
