My experience is no, NOT without modifying the guard rails on Atlas switches. However, to clarify, the "scale wheel" flanges will make some "noise" as they go through the frog, but may only derail when taking the diverging route of the turnout.
The "modification" is actually VERY simple; simply glue the appropriate thickness styrene shims ON TOP of the diverging route guard rails, thus making the height of the guard rail the same height as the running rail. I modified all my Atlas switches within a few hours, including painting them weathered black. I can also now operate 2-Rail wheel set equipped freight cars & cabooses.

If you put the shims in the bottom of the frog flangways, you then can NOT run "fast angle" or "high flange" 3-Rail wheels, as THEY will ride up over the shimmed flangways. On the other hand, by simply shimming up the heights of the the diverging route gard rails, the 2-Rail scale flanged wheels follow through the turnouts, while the 3-Rail wheels she unaffected.
Some kind of visual display would help
