I have an Athearn RTR NS D9-44CW, and I want to put the ESU Loksound Select GE 7FDL-16 decoder into it via the 8pin plug. Will I have to replace the Athearn Incandescent lights in the locomotive with LEDs? If so, what voltage? I have not been able to find very much information on this topic, so hopefully someone here can shed some light on it for me. Also, what speaker would be better for the model, a sugarcube speaker, or a round speaker?

I assume that you are using the original light board? If so then you can keep the original bulbs. Just remember to remove the 9-pin jumper plug before you install the 8-pin plug decoder.

Use the biggest speaker you can possibly fit inside the loco. You can even use 2 speakers wired in series. The select decoders want a 4 ohm speaker so 2 8 ohm in parallel will do the trick
