Just started running a Lionel 6-28020 4-6-2 Hudson (Traditional Version) and sounds were all messed up. I remember a similar thing happened to another engine of mine after not being run for a long period of time. I removed and reseated 2 sound boards. I believe there is a 3rd, but my chip remover tool is too big to get to it. I can now get the bell and whistle to work, but only when the engine is in neutral. They both don't sound right when the engine is in gear. The sound is weak and muffled. Even the 9 volt battery didn't help. Could it be the 3rd chip? It isn't marked sound. Also, could it be the sound pot? I had this issue once, but I don't think the bell would sound so clear if the the pot was the issue.
