2nd legacy base on same layout

One base per layout.  You will have even more communication difficulties with a second base.

While the "different channel" is for the handheld to base communication, the bases will be transmitting on the same frequency to the tracks and accessories and will cause issues.

Can I use a second remote ,  same base to different equipment 

IE: engines for adults on first remote

accessories for kids on 2nd remote

The intention for this is to limit  access of certain items while using both remotes

Yes.  A second remote will contain all the information stored in the base as soon as you connect.

You won't be limiting access, as Marty says, all the stuff is visible in the remote when connected to the command base.

I have a similar layout that goes through multiple rooms and also various walls.  My signal was often poor in certain areas away from the main room, poor to non existent.  I bought an antenna and the problem went away for the most part.  I agree with the others a second command base is not going to help your problem, rather make it worse.
