You know, I've wondered about those holes myself, but always forget to ask. Thanks for bringing it up.
That's where the transients ride.
To me it appears like these openings help with reducing the weight of the cars, removing material from the sheet-metal where it is not needed, as in the cavities cast inside truck side frames & coupler components on prototype trains.

The purpose of the holes is so that if you add a freight car sound decoder the sound can get out more easily without having to drill holes in the floor of the car.
